And what does it mean exactly? What should "work through a proxy server"?

This means that in the 3CX could set up a proxy server and port to connect to the external IP connections. For example, as in the QIP, Skype, ICQ, or Mail.ru- agent programs.

3CX PBX is not a client application, why would we do that? And how do you imagine proxying RTP traffic over HTTPS proxy?

If it is the real proxy, then use it... No any objections from 3CX PBX point of view...

Even 3CX Phone System Updates, can not be executed because of the gateway, without any special configuration lock. And you say the proxy is not needed.

Perhaps in the settings "Voip operator" add item "Settings Connection ", in which will be specified proxy server local network, protocol and port?

Settings for Voip provider allows you to specify SIP proxy. Since version 3 I believe.
