I'm so sorry to ask this - but I've read many threads and discussions and am not really clear on the answer. The 3cx tunnel between an external extension and the 3cx PBX seems mainly designed to overcome issues with NAT.

Is the tunnel also encrypted? I've noticed that the tunnel is not utilised if the extension is provisioned for TLS/SRTP?

You have a choice to either encrypt or not during install. I always do.

I'm new to 3cx - but when you say you are offered the choice, is this not during the installation of the separate SBC? My clients are connecting to the tunnelling service offered by the PBX from the mobile device? I don't remember the issue of encryption being mentioned during the (Debian) installation?

Please note that the tunnel traffic is encapsulated but no encrypted unless of course you are using an SBC and you enable the option to encrypt traffic during the installation.
