As I can't update my old thread, I'm starting a new one in case this helps anyone.

After a long time trying to get through to the right people in Microsoft I finally got the issue resolved and it is now possible for any Skype user to call our Skype account (as in a Skype to Skype call) and be forwarded into our 3CX phone system using a Skype Connect SIP profile.
I'm told that Microsoft had to make some changes to the Skype backend in order for a Skype call to be forwarded via the Skype connect SIP profile into the 3CX system. So I'm not sure if that was for us specifically or everyone who tries to set this up in future.
Anyway, I hope this helps anyone who needs to get this working as I had a lot of people tell me that despite the claims on the Microsoft website that this was not possible.
