The subject says it all, I guess. If I enable call recording on the 3cx PBX, am I forcing the media server to transcode? Or can it record the call when acting "as a proxy"?

To reduce transcoding impact as much as possible, am I best to set trunks, extensions etc to all use the same codec - in this case PCMA?

No. Call Recording means call recording. Transcoding means transcoding. The only thing enabling call recording does is basically forces all media to relay through 3CX so it can record.

That seems strange to me since the recorded file is encoded differently to the actual call...? I mean the resultant wav can play in windows media player - if it was a PCMA wav, it would need VLCplayer or something, surely?

So, I should be able to enable an HD codec on the internal extensions like G722 with a highter priority than PCMA and get HD internal calls and PCMA external calls negotiated by the endpoints without the need for the PBX to transcode?

If you have PBX delivers audio on either end or recording enabled which automatically forces PBX delivers audio then it will transcode
