When I setup a system, I will usually purchase 2 of the same hard drive, and clone the first one, thinking that would lead to simply swapping out the hard drive and restoring from backup. Fortunately, I have not had to try and recover yet, but I was wondering if I might run into any issues, or if there was any need with already having a full backup? Really, my only concern hear is with licensing, I think.

Thanks!

Yes. I've used the process a number of times when upgrading a system running 3CX, from a "rotating" SATA drive to an SSD. Unless you try to put it in another machine, there should be no issue, it is a clone after all. The licence looks for any changes in the MAC address of the NIC.
