Yealink Firmware upgrade from 3CX server causes reprovisioning

Using current update of 3CX, on Debian and Windows, when upgrading firmware on Yealink T48S (and other yealink supported phones) all locally set BLFs are being wiped. This occurs on at least 2 of the systems I manage. Haven't tried any others through the server due to work in setting up the BLFs all over again.

Local Firmwares update occur with no issues

Any suggestions as to why this might be happening.

When you say locally set BLFs you mean BLFs set on the phone and not through the management console? If that is the case then it is normal as the phone will contact the server for its configuration and will override any local configuration. Make sure that you are setting the BLFs up through the management console or webclient so they are persistent after a reboot or reprovision.
