I have a customer who wants the following setup for incoming calls:

Ring 6 times
play a 'you are now in a queue' prompt
on hold music with 2 different prompts cycled throughout
5 different Yealink T22p phones will all ring together while the above is happening.

To do this, I just stitched together the on hold music with the proper timings with the prompts and 6 rings at the beginning and used this prompt as part of a queue.

This works absolutely fine except for when a call is abandoned - there is no logging whatsoever on the Yealink phones. I assume this is due to a fix on 3CX which prevents the phones from logging a missed call when someone else answers, but this isn't working well for a company which won't be able to return any missed calls since there are no nearby PCs to see abandoned calls on 3CXphone.

Is there a way to accomplish the 6 rings and prompts+on hold music while still allowing the Yealink phones to show missed call logs?

You can use the queue logs to see abandon calls, or you can use the 3cx wallboard to see abandoned calls in real time. But since the yealink phone never rings if the call is abandoned from the queue there will be no missed call notification on the phone itself. You can also have it email the queue manager on an abandoned call.

So the 5 phones ring 6 times...if no one answers it then goes to the queue correct? And when the call goes to the queue your not getting a missed call notification on the phone? Or your not getting a notification when someone is in the queue and hangs up?

If you have 5 phones in a ring group and phone 1 answers the call....by default the other 4 phones would show a missed call. For most this is not good because the call was not missed...it was actually answered by phone 1. So for this a lot of people disable missed call notifications. You can look at the web interface of the phone and see if missed call notifications is enabled or disabled.
