Running a cloud based 3CX V15 Pro system, we have configured an SBC at the main office for approx 15 extensions, the issue is that users may take their phones home or to another office without an SBC, at which point the phone will not function because it can't contact the SBC.

I thought about adding a secondary sip server for account 1 to point to the cloud based PBX but then you have the issue of the stun server and proxy servers that are setup for the SBC account. Is there a way to configure a phone to work both on-sbc and off-sbc?

The problem (issue) with most desk phones is that you can only datafill one server. Some do allow a backup server, and that might work if the IP of the SBC was set as one, and the other was the FQDN. This would have to be done manually, and, an issue would arise if a network that the set was used on had the same subnet as the network that the SBC was on. A lot of complications.
Unfortunately desk sets are expected to be at one location, and being behind a SBC normally, adds a wrinkle.
