We have a customer whos intranet stores the numbers in the format +4412345678901, I made an outbound rule to strip 3 digits and to prepend a zero however this doesnt seem to be happening and the full number including the + is being sent to the sip provider. When one of the numbers is changed to +44012345678901 it works fine.

Any ideas?

If +44012345678901 works, then try strip 2 digits and prepend +440

So your +4412345678901 will become +44012345678901

Have you checked your E164 settings - under Settings - E164 Processing Settings

Hello @Rhys Haskell

Make sure that the call gets routed out of the correct outbound rule (if you have multiple) and as @Saqqara suggested check your E164 settings and make sure that those do not interfere with the number.
