When you update to a new version, I know you have to create a backup config file which you can use to update your new phone system with your old configurations.

So what is that file going to include exactly? Will my old voicemails be included? What if some calls during the update?

If you've already done a backup, you know that there are a number of boxes to "check" as to what to back up. Voice-mails is one of them. Obviously, you should be doing a backup during "off" hours when there is not a lot of traffic. When it comes to the backup of voice-mails, only what is currently there, will be included. If they haven't finished leaving a message, then that file will be open and (I assume) not backed up.
