At the moment, you can only push new firmware onto local phones, not ones that are provisioned through a SBC. There might something though you can try, assuming you provisioned the phone using the default template, not manually:
1) Go into the extension settings -> phone provisioning tab, and here in the "Provisioning Method" drop-down select "Local Extension", then press OK.
2) Go to the "Phones" node, highlight the extension and now "Upgrade Firmware" might be enabled.
3) If it is press it and download the firmware. Once it downloads, the phone will do nothing.
4) Go and undo all the changes you made in step #1.
5) Reboot the phone manually and on boot, it should look for new firmware on the server that, because you downloaded it in step #2, it should find and install it.

To be honest I have not tried this but I have a feeling it may work.

Worked flawlessly but it's fine for a hand full of phones but not a large deployment.

Steps #1-#4 only need to be done once per phone model, then you just reboot all phones, so if you have 100 phones of the same model, you do #1-#4 once, then reboot all 100 phones.

Secondly the extensions all have to be manually altered again because it puts the SBC PRIVATE address in the phones outbound proxy address AS WELL AS the SIP Server which should be the PRIVATE address of the 3CX instance.

In steps #1-#4, you must NOT reprovision or restart the phones otherwise indeed they will pick up the settings you mentioned, but if you don't, this shouldn't happen. Basically all you are doing is 'tricking' the Phone System into downloading the firmware from the repository, that is all.
