In my case OS killed 3CX services because of memory leak ( probably faulty .net library ). Observe if your services are taking more and more RAM as time passes. I didn't find any solution and reinstalled system on Windows.
Hyper-V Server 2016 with 3CX Debian was running seamless as long as I tested it on this server.

Since the 3CX Debian is running 8.8 (cat /etc/debian_version) I didn't do any modifications at all. It's fully supported the way it is.
I have not tested with versions before Server 2016 though but again - 2016 and Debian 3CX was running flawless.
At least according to the linked document the features are identical for Debian 8.8 on Server 2012 R2 and Server 2016.Doesn't Hyper-V 2016 have more support for Linux as well?
I am hesitant to migrate clients to 2016 as its not quite mature yet.
I built it from scratch using the ISO provided by 3CX.As for your 3CX Debian instance, did you build using the ISO for build it from scratch?
Do you also just restore from a backup or rebuild the entire system again.
