any best practices/suggestions to achieve HD quality voice, both on internal calls, and external when available?

Most users are remote now, with good quality internet, using a mix of windows and mobile apps to connect.

The quality of calls using yealink/polycom handsets is fine (not HD, but its fine) but definitely notice lower quality (more muffled) when using 3cx apps. external calls go through siptrunk.com using g.711.

So you want HD quality voice or you want better call quality on the apps? If by HD quality voice you mean g.722 that's more or less a waste as many trunking providers don't support g.722 and even if they do when they hand off the call to the PSTN it will be downgraded to g.711. For the apps they GSM by default I believe so you'll want to go to the phone provisioning tab for each extension, select the 3CX app and change the codec order to make g.711 the first on the list and then re-provision the apps
