Can I reset an extension's from the Linux CLI/set system owner? We have the root credentials documented but the system owner user was terminated from the organization and can't access their email to reset passwords.

No, it needs to be done within the management console, I would open a support ticket with 3cx, maybe they have a solution that I am unaware of.

Can you just recreate it temporarily, as an alias or forward?

As mentioned from @SteveITS you can recreate the email address temporarily as an alias and use the Forgot Password option to reset the credentials.
Once you gain access as System Owner on the PBX you can create another extension System Owner role and use it for administration of the system as the admin root credentials in V18.
